The most practical consequence is that organized religion concentrates moral authority in institutions that are very hard to hold accountable. When dissent gets framed as sin and abuse gets handled internally, the people hurt have fewer ways out. And yes, the other side is right that churches build community and charity, but those goods aren't unique to them, while the costs, like loyalty over victims and division over doctrine, are baked into the structure. Both can be true at once, but on balance the unaccountable authority tips it negative.
